Throughout Final Fantasy VII, Shinra hunts down Cloud and his friends, sending the Turks along with normal troopers in an attempt to defeat our heroes. AVALANCHE, of course, beats and eludes them every step of the way. In the beginning, AVALANCHE's main enemy was Shinra. Eventually, this focus shifted to Sephiroth, though the power hungry corporation was definitely still on their radar.
In Advent Children, Cloud has developed a professional relationship with the company. When Reno calls Tifa, she seems to be used to him, and Cloud is definitely used to the red head's antics as he enters the Healin Lodge. While they clearly aren't best buddies, Cloud will work with the company if necessary.
The Turks, or at least Reno and Rude, have taken a background role in the party's feats saving the planet. They take on Loz and Yazoo at least once while Cloud's gang fights Kadaj's summon.
